By the end of the 2009 season, Watson had earned a reputation as Essendon’s key midfielder and had improved his once-criticized kicking skills to an AFL player-level level.

On December 21, 2009, Watson was named Essendon’s captain, succeeding Matthew Lloyd, a retiring goalkeeper. Despite missing six weeks of the season due to a hamstring injury, Watson had a respectable season in 2011.

He received 15 votes for the Brownlow Award and second place for the Crichton Medal, losing to rising third-year midfielder David Zaharakis.
